You could always make the ships to fit the board. Then on top of it number the misalignment accordingly. So instead of B-2 you know have B-2.13

The distance between and alignment of the holes is irregular. I would have to make a series of ships for every possible board position and orientation. Or I could make the pegs on the bottom of the ships adjustable. Or I could just redo the whole damn thing.
