How far did you go through? I thought it was easy also until I got further into it. I think if you press in Up-Up-Down-Down-Left-Right-Left-Right B, A, Start, the atoms can be connected to each other in any way.

I got as far as they have levels (assuming I'm reading the German correctly). The last level, 'ascorbin', was the only one that I had to completely take it apart and start over. Good find on this game.
